An NPC in Runaway 2 has a parrot sidekick, if I remember correctly.
In Quest For Glory V, there's a parrot in the local tavern.
Both Metal Gear Solid 2 (http://metalgearsolid2sonsofliberty.50megs.com/images/parrot.jpg http://i.imgur.com/cOA5uAx.jpg) and 3 have parrots (http://i.imgur.com/jLjzC.jpg http://i.ytimg.com/vi/lFlm-SwWeec/hqdefault.jpg) featured.

Oh yeah, they can be a plague when they attack your trade depot just after you bought some essential and expensive stuff, like anvils. I sent all my crossbowmen on full alert when I saw one of those critters on the map. Those and the monkeys were the bane of tropical maps ^^

In Ultima 7, if you talk to a parrot, he will say that he knows the location of a secret treasure. If you then hit it with a gavel (small wooden hammer), it will say "I will tell!" - and reveal the coordinates of a treasure cave.

In Serpent Isle, if you do the same thing, the parrot just asks: "Did you really think, it would work this time too, Avatar?"

Professor Layton and the Lost Future has one. Little bastard has his own series of minigames.
Indiana Jones and the Fate of Atlantis in which the bird plays a clever little role. Can you find him in the second screenshot on here?

StarTropics (for the NES) has a parrot named Peter who gives you an important clue if you get him a gift.

You also have a parrot sidekick in the Pirates of the Sword Coast premium module in Neverwinter Nights 1.
