DLCs still come in the same box as their games.
They unbundled collection games (e.g. King's Quest 1+2+3) into their constituent games (in this example, 3 boxes).
They unbundled episodic games (e.g. Heores Chronicles) into their separate episodes (in this example, 8 boxes).
It goes without saying that they did it in a most inconsistent way.
The reason for the change, so they claim, is because "we" asked for it. The best "we" could come up with to support this claim was finding a wishlist entry with 17 votes on it.
The more credible belief is that it was done for Galaxy. The fact that Galaxy is optional is not really relevant, because even if Galaxy is optional, nobody said that its side effects are optional.
The unbundling is not optional, at least not at the moment, and, quoting Ciris, "There'll be no further grouping at the moment enforced by us".
Also, according to Firek, there are at the moment no plans to fix the numerous "non-critical" issues with the existing user accounts because GOG is working on a new account system, so prefers not to bother with the deployed system. The release date of the new system is unknown (but you can buy an "account pass" if you want). That said, behind the scenes some of the more annoying issues are slowly being addressed.

I do think it needs to be clarified that previously, I downloaded for example Haegemon and it had the expansion included in the installation, now it is two separate entries along with several other games that have been divided. I have no real problem with them unbundling games but how they are deciding what is separated or not is so odd. I get unbundling games such as Duke Nukem' 1&2 and Tomb Raider 1-3 but Alpha Centauri is one entry with one downloadable file but not HOMM V as an example or Earth 2150 which has two expansions in addition to the main game, which makes it seem like it is actually three separate games due to its multiple entries and as far as I remember you needed the main game to play them.
Personally I would have liked the option to keep games together, or not since I rarely like to play stand-alone games when there are dlc that have been added. Only one game comes to mind and that is Skyrim due to the bugs from having both Dragonborn and Dawnguard where the radiant quests from the Dawnguard might force you to go to Solstheim before you are at the appropriate level and causes bugs to appear due to that. Again thanks for the information, though when things like this happen with no real acknowledgement by staff about what customers want or not since you mentioned a wishlist of seventeen votes, it makes me nervous that DRM-free aspect of GOG might be going sooner or later too, like forcing you to install GOG galaxy to download the games. (Yes, I am probably overreacting to these types of actions by GOG, but when they take these types of actions without allowing for customer feedback, and considering there are other features that have over several thousand votes but have not been fulfilled i.e. notification of games in wishlist on sale, this makes me nervous.)
