I've just got the game and believe I have a nice setup for it. Thought I'd share it with everyone here in case anyone else wants to give it a try.
1) Install the game from GOG's installer.
2) Apply the unofficial 1.1 patch from here:

3) Install the World Domination Starter Kit (now available on GOG's extras for the game)
To do this, extract the zip file to a folder and run the WorldDominationStarterPack.exe and point it at your Evil Genius installation.
4) Optional - skip the intro movie (thanks to Ralackk for the info in his post)
Edit the concept.cfg file, changing StartupState from 0 to 1.
5) Skip the copyright screen (thanks again to Ralackk for his post)
Edit the concept.cfg file, changing CopyrightScreenDuration=10 to 0.
6) Optional - use Racer S's Universal Resolution Changer to get the game running in a window. Get it from the Widescreen Gaming Forum and extract it to the Evil Genius/ReleaseEXE folder. Edit the resolution.ini file to your chosen resolution and to be able to choose to force a windowed mode.
