EDIT: Please remove this thread. It didn't occur to me that my joystick needed to be set to "Default controller" in Windows. Sorry everyone.

Glad you got it working. Also for anyone else listening, if you find that you have to reset the controler options every mission, make sure you hit "save" before exiting the options menu.
