How do I configure my controller with this game?
The buttons are all so allocated weird, I don't even know what does what.
Sometimes rockets will fire, sometimes they won't

You could use the DOSBox' Mapper to bind the joystick buttons to the according DOSBox event/key. Now when you press a gamepad button, DOSBox sends the assign keyboard key to the game. Check the manual on which key has which function. The Mapper opens by pressing Ctrl+F1 in-game.

Pressing button two and move the x-axis will roll the ship, button two and the y-axis controls the throttle, pressing button one and two at the same time fires a missile.
