Are there only supposed to be three save slots, counting the autosave?

Yes.
But you can have as many manual saves as you like. And i encourage you do have plenty, simply because you may encounter certain bugs during gameplay.

Turns out the problem is that I kept saving over my old saves, since the name of the save is the location you're in. This game has a terrible save menu for the year 2020.

Can you tell me exactly how I can make manual saves? Because I was about ready to give up on the game for this reason.
