edit: this is about UT 2004
After quitting the game my desktop hangs for about 2-3 minutes with no response to anything, even clicking the start button, and I can hear the "processing" noise from my case. After a while everything I had tried to do popped up at once (start menu opened, shortcut keys pressed all activated, and ctrl alt delete menu popped up)
Any idea why this would happen?

it sounds like for some reason, the program is having issues exiting your ram..
try exiting other programs before playing, and try running in windowed mode.
I didn't have anything else running when I played it.
How can I play in windowed mode?
EDIT: I use PC1066 RDRAM if that makes a difference.

Though this is 4 days old...
It should (I believe) be an option in the setup/installer program, or in the in-game options.
Also, hit the '~' key for console and type the command: togglefullscreen
This should cycle through screen modes while playing.
to run in windowed mode, I typically pull up a different window after the splash screen appears and then it pops up in windowed mode.
