I have twice done this quest and each time, in the heat of battle, was unable to find the crates with these bombs.
There is actually no time to go looking for them when in the middle of fighting the wild hunt.

If you run out of bombs you can close the portals with Yrden.

there should be a couple of crates near the stairs before the kaer morhen entrance (under the tree with tables), a couple by one of the walls at the 'garden' area and a couple more in the upper courtard which can only be found during the fight

The layout of Kaer Morhen is so confusing and the battle takes place at night so its not easy to identify an area.

You say "upper courtyard which can only be found during the fight" Does this mean you can collect the bombs in the other areas before the fight starts?

by upper courtyard, I mean the area to left of kaer morhen castle- the savolla's breach region- and the garden area is to the right. just mostly look around by the walls. the crates are only available during the fight. hope that helps!
