I updated today my game and now when I start it I don't have my saves anymore but they're still in the folder System Shock - Enhanced Edition\res\data

what can I do?

they need to be moved - try \SS1EE\res\missions\archive

Apologies for necroing, but just come across this problem myself (didn't realise I had left the game so long...) I found they have moved again so thought I would make sure it was out there for anyone else who comes across it.

It appears the saves were moved to the following location, so they'll need moving.

New Location:
C:\Users\<Username>\AppData\Roaming\Nightdive Studios\System Shock EE\missions\archive\

Old Location:
...\GOG Galaxy\Games\System Shock Enhanced Edition\res\data\

it seams that the problem hase come back again. SSEE doesn't see save. It is creating them in a catalogue which you have already pointed in previous posts but it does'nt see it.
Does anyone has solution for this?

I have the same problem. I'm able to save a game, but can't find any saved games when loading.
