What input setting are you using: Xinput or DirectInput? I use the latter, and my F310 works fine.
For Logitech controllers with an input mode switch (F310, F510, F710... possibly others?) you want the switch in the "D" position, as Gaunathor noted. This makes the triggers show up as buttons instead of an axis which is useful for DOSBox and many older Windows games.

If your controller layout isn't the way you want it use the DOSBox Mapper (Ctrl+F1) to rearrange/reassign inputs as needed.

I use the keyboard to great effect. The reason I do this is each time I set up my Logitech Attach 3, the game went strange.

The mouse pointer went all over the place,and it was impossible to click on any menu entry. I'd click them, but they wouldn't work. I got sick of uninstalling and reinstalling Stargunner. Hence why i use the keyboard.
Don't forget (as I almost did hehe) to select "Joystick" in "Configuration" -> "Controls" in the game.

Broudo, I think you can just rename or remove the STARGUN.CFG file when this happens, don't need to re-install the game, at least it worked here, I had this problem when I selected 'Sega' and 'Snes' in the controls menu.
I'm using a Sega Saturn Virtua Stick with a Mayflash USB to SS/N64/PS2 adapter. Works just fine unless the 360 controller is also plugged in.
