SECONDARY & SECRET PINS
Throughout the battles you participate, you will receive pins to commerate completion of secondary and bonus goals. I will list how many of them that each Battle contains, so you may complete your Battles and be confident that you haven't missed anything.

Unfortunately, my work falters after Battle 4, so Battle 5 and onwards is either incomplete or missing. :(

Battle 1: 5 Secondary, 5 Secret
Battle 2: 4 Secondary, 5 Secret
Battle 3: 4 Secondary, 6 Secret
Battle 4: 2 Secondary, 2 Secret

ALLY DYSFUNCTION NOTE: On some missions, units on your side will attack other Imperial units and assault ships that you are supposed to protect. I will list here the missions where this behavior crops up. You may have to issue orders to your flight group to prevent attacks. Other flight groups that won't obey you will have to be shot down. This list is incomplete.

GENERAL TIPS:

Don't fire at friendly ships - they will return fire, even if it is an accidental attack. On the same token, enemies who shoot friendly platforms and capital ships will receive withering fire. Especially notable in B1M1, because you can have Shuttle Group 'Tough' hit the station, prompting a helpful counterattack. Unfortunately, enemies firing at their own side's forces will not be counter attacked, which limits the potential of friendly fire working for you.

Turn on the 'no collisions' option. It costs only 250 points, and it ensures that an accident while dogfighting or just flying doesn't mess up your mission. More than once, I had completed a mission and was heading towards the nearest hanger, only to be hit by a wingman. Not good, especially in a TIE Fighter!

Reinforcements cost 5,000 points, but what kind of reinforcements you receive is dependent on your current mission. There is the possibility that your rank and amount of usage of reinforcements might alter what you can get, but the strategy guide isn't clear on this. Due to this, my listed reinforcements may be inaccurate.

Dual-Linked and Quad-Linked weapons fire slower than Mono-Fire setups. Because of this, recharging of your weapons is more steady. Great if you are taking on shuttles, Y-Wings, and other slow craft, because rapid-fire drains weapon energy very quickly, and holding back is good for certain dogfights.

When your ship is equipped with shields, be sure to spend energy on them whenever you are not in a fight.

Use 'Q' to exit a completed mission quickly. Your score and completed objectives carry over to debriefing. This works with Hyper-Space exits as well, so you can avoid being a sitting duck.

The speed of your ship is added to the base missile speed, which is very handy against speedier ships or when you just want to hit the target sooner.

Destroying a capital ship that fighters have docked with won't count the fighters as destroyed. Keep this in mind when trying to complete objectives.
I love these secret goals!
Of course, the GOG release comes with the (amazing) strategy guides which include all this info... ;)

I have a physical strategy guide, but unfortunately it lacks information about some of the bonus goals. That was pretty much why I began documenting the bonus goals, since the various sources of information were incomplete about the topic.

A thing to keep in mind: The bonus goals I listed might only apply to the Collector's CD edition of the game, as the various guides might have been built for other versions of the game. Oh, and you have to play Hard difficulty for some of them. :P

Did not know about the HARD difficulty requirement. Jeebz, as if these games were not hard enough already :p
Anyone got a plan for killing the Shemsher in B2M5? So far, the only thing that seems to have a chance is trying to take out its guns and turrets while it focuses on your bombers, praying one of the bombers limps home instead of getting destroyed outright, and then managing to take out all guns before that bomber docks with the Protector.

Do you examine the 3-D map while the mission is still active?

It's usually a good idea to study positions of stationery targets, missiles and active turrets as well as where your strike craft heading is.
Nice guide, it's incredible how few resources (or at least, few as detailed as your guide to bonus objectives) are there for these games out there on the 'net, there was a very useful site for the first X-wing that helped me finally beat the campaign after years I had the game but it's gone. :(

Hey. Yeah. Smooth as silk:
1. Potshot the Ben Het and fly straight to the Long Tan. Long Tan will get hit and declare war on Ben Het.
2. Destroy killem 1, 2, 3, and 4
3. race to Tropsobor and take out y-wings. TIE Advanced should be fine, rarely one will die, just restart if it does. Y-Wings Givin, Larka, and Chubb should ideally be dead by the time Shemsher arrives.
4. Go straight to the Shemsher's rear engines and start pouring lasers in at point blank range. The Shemsher will likely perform a large evasive maneuver at some point, which is really the only hard part. Stop firing and use 'full speed' and 'match speed' to stay right behind his engines. He'll soon stop doing that and you can finish him off. Keep your speed the same until the ship is completely gone, then go inspect Omlaut and call it a day! :)

Really quite easy once you get used to it, but can be a little hard to get the hang of how to stay close in the blind spot when he throttles up. You can easily practice on Long Tan at the start until you get the hang of it. Took me a few tries.

I didn't realize frigates had a blind spot there, that's a good tip. I did take it down eventually like I described: If one of the bombers gets damaged instead of destroyed, you can strip it of turrets and guns. If you need more time, you can tell the bomber to wait (alt-W) before it docks with the Protector's hangar. You can also keep your wingmen out of the fight for most of the mission by telling them to wait, and then give them an attack order on the Shemsher once the guns are gone. Otherwise, it's possible the Shemsher jumps into hyperspace before you destroy it, though with your method of shooting it right away, that might not be a problem.
In reference to your "Ally Dysfunction Note" that is the reason why your flight randomly attacks disabled craft that are supposed to be picked up but ATR's and whatnot.

I can largely do most missions myself, so I normally let the other flights do whatever they wanted, that sounds like my issue right now. B9M1, just cannot get all of the stuff shot down and disabled without them blowing it up afterwards.

Do I get into any trouble ingame if I shoot down a friendly?
