Open regedit:

HKEY_LOCAL_MACHINE\Software\LucasArts\Video

Then you are probably using a 64bit windows, which would make it

HKEY_LOCAL_MACHINE\Software\Wow6432Node\LucasArts\Video

It's worth mentioning that they are also stored in the VirtualStore registry keys. The game seems to be reading the settings from one set of registry keys but writing the settings to another set. See the below two threads for info on the affected registry keys.

I'm using Win 7 x64 and it's not using VirtualStore. No problems with rebinding the keys for me ( I had to put NumJoysticks to 1 but that's all ).
