I just got Saints Row 2 after connecting in the GOG Connect program and I am not sure what was done or what not, but I am surprised that the GOG version of this game actually works better than the Steam version. With the Gentlemen of the Row and HQ Radio mod, it almost feels like how it should have been released.

I commend your efforts GOG, for somehow making this port actually work. If Volition were to take up the task of fixing the port and adding the DLC, we would have an even better game on our hands.

The source code of the PC version is lost; they can't change anything. :(

This was confirmed when the Linux “port“ (wine wrapper) was released on Steam.
I also just started the game and as far as I can see they only added an nvidia inspector profile where they changed the frame limiter settings (I think they added a 30fps lock). It's the same game.

Even with that, it still somehow is more stable on my end, even if nothing else was done.

But since nvidiainspector is a free software everybody could add this lock to every version of the game. Locking a game with 30fps is as simple as turning on/off vsync or to change your brightness settings. Imo it's not a big achievement. Given the fact that some people prefer to play with 60fps and GOG did not make their "fix" optional I would even say that this was a bad decision. I managed to play the steam version and the first thing I did when noticing the 30fps lock on the GOG version was to remove it.
