Here is a short guide on how to setup ioquake3 on Linux using the assets from the GOG Quake 3 Gold installer (it's not rocket science really, but I thought it might be useful for someone at least):
1. Download ioquake3 either for x86 or x86_64 from: ioquake3.org/get-it/
2. Run the installer and unpack ioquake3 to a folder of your choice, let's say... ~/ioquake3
3. Extract the contents of the baseq3 and missionpack folders from the GOG installer (or alternatively install the game with wine to have them available)
4. Copy the contents of baseq3 and missionpack in the respective folders under ~/ioquake3
5. Run ./ioquake3 to play.
That's it.
For any issues refer to: http://wiki.ioquake3.org/Players_Guide
Have fun playing Quake 3 on Linux!
