I am not seeing this change. When I played before the 1.1.4 their allignment was Neutral. That is still the case.

Am I experiencing a bug, or is this as intended?

it's not retroactive. You need to have the patch before you first get them into your party(aka enter their quest location)
shouldn't affect much. Kalikke is CG and Kanerah is LE
