I too think mkv is better. I already contacted the support but got no reply.

Well, nothing too hard about remuxing to mkv with mkvmerge.
Possibly, but that doesn't explain the odd choice, and it's still a PITA.
I definitely prefer Matroska (MKV) over MP4, but honestly it's not a big deal for me. As sixtyfps mentioned, mkvmerge in MKVToolnix makes it extremely easy to re-mux videos into an MKV container if anyone wants.

As to why GOG chose MP4, that's something only they can answer. It could be because MP4 support I believe is more common than MKV support in standalone players and portable devices, at least on ones made a few years ago. I'm sure Apple had a push in that.
