It seems like there is some problem with the achievements. I unlocked some of them in game but they never updated in GoG Galaxy. For instance, "Started Part One" is did not unlock in Galaxy where "Started Part Two" did. In game, it showing all the achievements as unlocked.

I am speculating that the achievement was earned but for some reason never updated in Galaxy. Since the game thinks they are already earned, it doesn't try and update Galaxy anymore so it is impossible to earn them.

After I finish it, I can reset the local game state and see if that fixes it.
Everything worked for me.
Be sure to start the game from Galaxy.

Your speculation is correct however.
Install/Uninstall won't change anything. You need to delete the savegame directory "%appdata%\Terrible Toybox\Return to Monkey Island" or at least the file in which the achievements are stored.

Did you manage to solve this issue?
Because I have the same experience and I couldn't fix it.
I have somewhat similar issues on macOS. None of the achievements I managed to unlock ingame where unlocked in GOG Galaxy. Achievements in other games trigger correctly. Support was notified by me weeks ago, they're working on it.

According to GOG's support rep, macOS achievements are improperly implemented and the developers were made aware of the issue.

I've been in contact with support regularly since early December trying to convince them that there's a problem with the macOS version of the game. I even suggested to lab-test the game on an actual Mac. Glad they finally heard me, even if it's 6 weeks too late.

Here's what I finally figured out my problem was:

I'm using Windows 7 Firewall Control. Here I had the executable file (.exe) disallowed to roam the internet.

So if you have a software firewall you may want to check if internet access is blocked for:
Return to Monkey Island.exe

In fact this happened to me with RtMI, too, and I could fix it this way.

This is also my observation with RtMI. I was lucky that I knew of the issue with the firewall and could fix it early in the game.
I learned my lesson with Shadow Tactics - Aiko's Choice. Here I was lucky because after finishing the game multiple times and not getting any helpful support from GOG I removed the restriction of the exe in the firewall - and all the achievements came popping in one by one.
Had a problem, but through this "fresh start" approach (deleting the save files, and starting a new game... but also pasting the save files back on the folder once I had control again, so I could go back to the point where I was) managed to get my achievements. Aside from the Bookworm one, even as I went back to the save where I could still find Herman and his copy of the book (and a few attempts seeing all five copies in succession). Maybe it will only unlock in a second playthrough?

The sad truth is, that some developers don't give a s**t. GOG don't seem to care or be able to do much either. Classy.
