This has been bothering me for a while now, but I could never figure out what the number next to 'Account' means (See attached picture).

The number is less than the total amount of games registered to my account. I figured it was only counting the 'new' games I've purchased (never inspected in library, downloaded, and/or played), but removing the 'new' tag from games did not change it. Then, I speculated that it means the number of games which needed updates, but that was also proven wrong after updating games and seeing the same number. I tried counting the number of GOG games I currently have downloaded vs the number next to Account, but those numbers don't seem to match up either.

So, what does that number actually refer to?

Notifications. You have 40 new or updated games in your library. To view them, click on account and then click My collection, and select Updated. Also, look for titles with a little new tag on them if you have games you haven't viewed the game card for yet. Viewing the game card for a new or updated game will clear the notification from your account.

Those numbers will appear (like the one you got telling you this message was here since I quoted you) next to the section that the notification pertains to. Like Forum for replies, chat for private messages and library for new or updated games.

That's not matching what I'm seeing. I've looked at several games in my account with the 'new' tag, clearing it, and the number has not at all changed. I've even logged out and back in and it makes no difference. I'm not seeing exactly where a notification is for your reply, and all 40 out of 40 notifications are coming from my games library, not any other section of my account menu.

If what you're saying it true, it sounds to me like I might be encountering some sort of website bug.

[edit] Nevermind, I see what you were referring to now. I forgot that area was actually a toggable menu. Thanks.

You won't see a notification if you click on a thread containing a reply before you see the notification. It counts as clearing it. Sometimes clearing a notification doesn't happen immediately. You may need to browse a few pages or refresh a page a few times to see the counter change. Try refreshing your account and see if that clears the notifications. During big sales the site tends to behave funny as GOG shuts off many scripts that bog down their servers.

That did the trick. It helped me remove all but 1 notification, which still has me baffled as I zeroed out the "My Collection" area. Guess I'll chalk that up to lag and hope it goes away on its own.
