I'm not exactly sure why, but I wouldn't be surprised if it has something to do with the fact that the first game is native to DOS, but the second game is native to Windows.

As finkleroy pointed out, the first game isn't a native port either & uses a DOSBox wrapper. GOG wouldn't be able to make a native port - as well as getting permission from the publisher/developer they'd need access to the source code and a programmer with the relevant skill & experience to create the port. The most GOG could do for JJ2 is release a Wine wrapper for it as I've done.

I meant native as in a DOSBox/WINE wrapper, not native-native (which as far as I am aware, GOG.com doesn't usually do anyway)... And this shouldn't be too hard, seeing as GOG.com have done this with plenty of other games in the past.

finkleroy: GOG recently replaced DOSBox with ScummVM for most, if not all, DOS games.
Unlikely, considering ScummVM's support (for different games) is still quite limited, while DOSBox basically supports all MS-DOS games.

But yes, GOG has changed many (not most) games to use ScummVM. This includes both some MS-DOS games as well as native Windows games. Especially with many Windows games it makes sense as trying to use run them natively on modern Windows can be problematic, while through ScummVM they work fine, like some of the Myst series games I believe.

With MS-DOS games the benefit isn't quite similar as DOSBox does very good job running MS-DOS games already.

Here is apparently a full list of games that ScummVM supports. Currently 234 games if I understood right.
