On the GOG website I had updates for two games which did nothing when clicked on and didn't show up in Galaxy (although Galaxy enumerates them as separate games for some reason). These updates now show as gone but Galaxy continues to list the two extra 'ghost games'. Are these kinds of minor bugs common and is there a way to resolve them with clearing caches or such?

This is all guessing without knowing which games were involved, but sometimes games get separate notifications when they are updated for WIndows, Mac or Linux, so it might look like you get a wrong update notice but it's just for a different OS.

I think it was Resident Evil 1 and Thief Definitive but I'm not sure anymore. I didn't even have Thief installed, I'm just downloading it today. I think it's a bug and it doesn't matter that much in practice, is just a bit weird though.
