I have the disk version of Fallout 3, and I have several saved games. If I buy the game from GOG will I be able to play those saved games with the GOG version?

It will be possible as long as your disk version is patched to be the same as the GOG version.

I guess the GOTY version on GOG should be up to date (v1.7). If not, just patch both games version to the same number.
