I'm trying to do the quest to get rid of the Skulz gang in Junktown, but the way you're "supposed" to do it (watch the fight in the Skum Pit, gain Vinnie's trust, get Lars, etc.) isn't working. I've been able to steal Neal's urn, but when I talk to Vinnie afterwards the option to delay the attack doesn't come up in conversation, so I can't get backup from Lars. I've tried attacking the bar and betraying the Skulz during the fight, but even if I never fire at Neal he still becomes hostile and I'm forced to kill him. Also, since I'm playing as Max Stone, my character's too stupid to go the peaceful route and get Sherry's help. Of course, nothing's stopping me from charging into the back of the Crash House and reducing all the gang members to a thick pinkish slurry, but even when I pick dialogue options that cause them to go after me first the town guards still turn hostile for some reason (though I've been told this could be because I killed Sherry, which seems a little suspect since I only did so after she tried to filet me). Besides, I get the feeling that the game will think less of me if I completely blow off its carefully laid plans and just go around liquefying the faces of anyone who looks at me funny. Anyway, is this dialogue problem a bug of some sort or the result of my own stupidity, and is there a way to fix it? If not, I’ll probably just go with my gut and redecorate the Crash House with what were once Vinnie’s major organs and call it a day.

It's possible it's an Intelligence or Charisma trigger for the dialogue option. I recommend trying out Mentats on a throwaway save to see if that fixes your problem. If it does, I recommend seriously considering whether completion of the Skullz quest is worth what is one of a very few sets of Mentats.
Of course, if you get an Intelligence improvement from the Brotherhood of Steel and that fixes your problem, that might help as well. What's more/worse, you may need both.

Granted, it might not be intelligence- or charisma-triggered, in which case this whole line of thought is meaningless.
I don't know about quest details but you can still be the good guy in the rest of the world even if you kill everyone in Junktown, killing good guys decreases your karma but there are many bad guys which increase your karma when killing them.
