These games are usually played with a mouse, but you could use JoyToKey to map the keys to your controller.

If I was going to do it with my X-box 360 controller, I'd probably map one of the thumbsticks to the cursor and maybe the left/right triggers to left/right mouse click. I've used JoyToKey to play many games and it works great.
