I recently started playing DS again. However, I can't get my Energy systems (Shields,...) to upgrade. I have bought the Class VI gear, and I definitely can use it. However, I don't get the option when in a spacestation to exchange my old gear for my new.

Can anyone please help me recall the procedure?

A lot of those equipment upgrades happen automatically, meaning that when you purchase better gear the old item disappears and the new item is automatically equipped. You got the upgrades as soon as you purchased them. =)
