The manual states: "Modified KIA devices may have clues selected [with the right mouse button] which do not upload to the Mainframe". I've read somewhere that Bullet Bob can install such a modification on my KIA. Does it have any impact not to upload clues to the mainframe?

No, uploading clues to Mainframe or not uploading them makes little to no difference (practically none). There is a plan for making this matter for the Restored Content mode -- but it is currently WIP.
