I'm finding that both games crash a lot (1 is worse than 2), particularly during combat; I've updated the Wine engine for BG1 to the latest version and it's improved things a little, but BG2 appears to use a custom GOG Wine engine (apparently built for Total Annihilation) so I'm reluctant to change it just in case there's a specific reason it was used. I'm not sure if it's a Wine issue or whether the games themselves are just buggy, so are there any Wine options I can tinker with to improve things or are there patches for the Win executables I can apply, or do I just have to put up with it?
Crashing aside, BG2 also has some strange mouse problems -- at random the pointer will move to the edge of the screen for a brief moment causing the view to scroll, and then jumps back to its original position; it's not a game-breaker but it is somewhat annoying.
