Mouse works in the menus, but in game when it detects I'm not using a controller, it defaults to [Mouse] but it only picks up the button clicks, not the movement of the mouse itself

yeah you have to manually enable/disable controller in the menu options for the mouse to work properly.

This game works best with a controller.
Did you try keyboard mapper ?
