I haven't been able to find a way to save my games, in Privateer 2. What am I missing?

i'd check the manual and quick reference card for a list of keyboard commands.

The manual seems to imply that ALT-x will give you a save game option, but it doesn't. Just wondered if anyone else was having the same problem

I would re-check the manuals... :)

Press P on a planet to bring up your PAD, bottom option (triangle with a computer screen), save game.

If you are landed on a planet, while at a transit hub or place (not within the transit menu) press 'P' to go to your PDA, select the computer icon, you get the option to Save. I find that you don't need to hit ALT.

I've found the PAD and saved two very early game status on the first two spots. But I can't overwrite them anymore?

When I travelled to another planet I can't save to another slot or overwrite the two existing slots. Any ideas?

Rofl. That sounds as if the manual was trying to troll you. ALT+X and ALT+Q were common shortcuts to quit games back in the day.
