I just go the cheapskate route and run UT99/UTGOTY via Wine. I'm using Linux Mint 17.3 (Cinnamon Rosa), which is Linux with training wheels, but it works great.
Ironically, UT runs best in Wine with D3D! OpenGL in Wine has issues with the screen boxing into a corner and only showing part of the screen. You'd think OpenGL would be better suited in Linux. Maybe it's Wine only recognizing D3D for Windows based programs.

Linux Mint 18 Cinnamon 32-bit It also occurs in 17.3 version)
Intel Core2Duo 2,2 GHz T6600

Sorry for the late reply, unfortunately I cannot reproduce this on my system. From the main menu can you go to Options > Preferences > Game > and make sure Game Speed isn't set over 100%? Right now I can't think of anything that could cause this. Linux Mint 18 Cinnamon 32-bit It also occurs in 17.3 version)

@nate1222 - I only run it natively because it works fine on Nvidia proprietary drivers. This port is old and Open Source driver users (Mesa) have to use Wine to play it.

Cool news for Zorin OS users!
I just tested Zorin* OS 9 Core 64 bit, and UTGOTY (GOG version) works great!
Testing conditions:
Installed Zorin OS 9 Core 64 bit.
Did NOT connect to the internet.
Plugged in my external hard drive.
Copied the Unreal Tournament GOTY GOG installer.
Installed UTGOTY.
Ran UTGOTY via Wine (which is included with Zorin OS by default: NO repositories needed).
UTGOTY ran nice and smooth. The resolution caps at 1024x768 without graphics drivers though.
*Zorin OS comes with Wine as part of its default installation. Even without web access (no access to the repositories) Zorin has Wine right outta the box.

Ganni1987: ~ UPDATED Guide & Patch 30/12/2015 ~
I've created a modified version of the latest official linux patch for this game in order to make it work as out of the box as possible on modern distros. Some of these fixes include: Out of the box sound support for modern distros, an updated script to launch the game (the old one stops working at some point), the "character disappearing when hit" fix. Some of these fixes were taken from here, big thanks to all the people that found these solutions.
Installation (this guide assumes you already unpacked / installed the GOG Windows version to your Linux OS):
1) Download the patch from the link here (my personal google drive). This Patch brings the game to Version 451.
2) Extract the patch in the game's main folder and overwrite/merge everything when prompted.
3) Launch the game by running the 'ut99_play.sh' file.
Compatibility Notice: Due to limited resources I cannot test the game on every distro, as such you may be required to install additional dependencies. The short list below represents on which distro the game has been tested, Over time I'll try to make it compatible with more distros, any contributions or suggestions also welcome. :-)
Dependencies Required: libpulsedsp:i386
Distro List:
Linux Mint KDE 17.1, 64bit - Game works out of the box.
Linux Mint MATE 17.1, 64bit - Game works out of the box.
Linux Mint XFCE 17 32bit - Game works out of the box.
OpenSuse 13.2 64bit - Libraries for OOB support have been added to the patch.
Parted Magic 32/64bit (not exactly a productivity distro but it qualifies) - Game works out of the box.
Ubuntu 14.04 32bit - Should run out of the box if 3d acceleration libraries are present.
Ubuntu 14.04 64bit - Requires Multi-arch support to be installed (otherwise you get "file not found" error).
Ubuntu 14.10 32bit - Should run out of the box if 3d acceleration libraries are present.
Ubuntu 14.10 64bit - Requires Multi-arch support to be installed (otherwise you get "file not found" error).
Notice:
The patch Version 451 was created and maintained by the UTPG.org Group and brings with it many improvements, especially regarding Multiplayer (and also allows you to play on many more servers). Thanks to user grabsener for making me aware of this patch.
However, Should you prefer the older Version 436 you can still download it here. Installation is the same as the steps above.
As always, If you have any questions or issues please let me know. :-)
In an effort to run UTGOTY on Linux Mint 17.3 64 bit natively, I followed your steps. Damn fine Linux tweak! I now have UTGOTY running on both my desktop and laptop...natively. Gracias, Homeslice. Oh, and the mouse look tip helped too. My mouse was acting wonky, but the Ctrl+G thing fixed it. Again, thanks.
So add Linux Mint 17.3 64 bit 'Rosa' with Cinnamon desktop to that list of compatible distros.

I just uploaded footage of me playing UTGOTY on Linux Mint 17.
In the description, I give viewers the info and a brief walk-thru of how to install UT99_451_Final

I used Simple Screen Recorder to capture the footage.

About the stutter - If you have a secondary HDD it is best to have ssr save the recording on it rather than the same disk where a game is installed, that is most likely the reason of your stutter. Don't use a USB Key also, it would probably make it worse.
As for unpacking games, Wine is (almost) no longer needed, there's which works with almost any GOG game out there. As a backup plan I always keep [url=http://innounp.sourceforge.net/]Innounp, which also works good but doesn't have a Linux binary.
If you copy the completed Linux translation, it won't run on a different PC (even with the same Linux distro).
But, if you copy the Windows installed Unreal Tournament GOTY folder (from your C drive) and UT_451 folder, then go thru the process on the different PC...it works. Cool thing is: beyond that point, it removes the need for Wine.

With that bein said, I may have actually found the fix for UT running at hyper speed. I have tested this script on my ArchLinux laptop (Which doesn't run too fast but it's slightly faster) and it pretty much fixed the problem.
http://pastebin.com/pDAmid8p
Least on my old 2010 laptop.
Also Arch users must replace the directory for libpulsedsp.so with '/usr/lib32/pulseaudio/libpulsedsp.so'.
Changing to OpenGL from SDL OpenGL removes the game bein slightly too bright.

ATI/AMD GPU, Mesa driver, and ./play.it script (partly based on your own work), it works flawlessly here ;-)
