I cannot for the life of me recall how to finish a ship-to-ship combat once you kill all the enemies. I'm fairly certain I tried every alphabet key and got nothing. It's possible I missed something though, but keys tend to not be contextually relevant. D, E, X, and Q did nothing.

Press the escape key.

Some goes for ship-to-sea-beast combat, or for any combat; you don't have to have every character leave the field, one by one. Once the game says "Victory!", you can leave the fight screen with the Escape key. Careful, though - the game assumes that you're not interested in any treasure lying around if you do that.

The only exception is dungeon rooms (but not random corridor battles).

Right, of course. And there are dungeon rooms which block off entrances and force the team out one side or the other (and at least one that locks you in and forces you to reload, trapped forever!), so simply being able to "Escape" out defeats the purpose.
