Game doesnt see my controller ( tried to reapply it while in-game ). I can use controller through steam, but id rather it worked on gog itself. Any chance you guys do smth like big picture?

Changing LegacyInput=0 to LegacyInput=1 in 'TokyoXanadu.ini' should help.

Fizburn: Changing LegacyInput=0 to LegacyInput=1 in 'TokyoXanadu.ini' should help.
I did this, but now my square button acts as x button, and the x button acts like o button for my ps4 controller

Yes. I am having similar issues here as well. The controllers I have don't seem compatible. Some of the buttons double up and others are not recognized at all regardless of the .ini file setting.
