After tens of hours in game, I noticed that I find monster nest, hidden treasure or other similar stuff that is NOT marked with question mark.

I am worried how many I have missed because they are not marked on map and I don't feel like exploring every meter of map. Just looked at http://witcher3map.com and there are tons of stuff that are not marked on map, unless you get really close to it.

Is this intended? Or will more question marks appear as I get further through main story line?

Check message boards and pull all the notices. That reveals the question marks, as well as getting quests.

I don't think they all would be quests,rather random encounters or such.I think it would be a
bit boring to do nothing but quest after quest.
It is as intended. This game rewards exploring. In most cases, you need to be very close to an unmarked point for it to appear on your map.

Make sure you return to notice boards in any area you are in as they re-populate with notices. Not all of them will be new to you - but some will.
I have always wondered about this - if you pull ALL the notices - about finding a - ahem - "partner" or husband/wife, hiring workers, selling firewood, death notices, stolen plums, etc. Do they go into your inventory like contracts? Do they direct you to some task (getting hired as a farmhand, for instance, or allows you to attend a funeral)? I've usually just taken the notices with "seals" on them and left the others.

Small sheets of paper are not side quest starters. They don't go into your inventory and you don't have to pull them down (read them) to reveal POI on a map. Only large and sealed sheets will start a contract quest.
