I am not yet familiar with the Strengthened Synapses ability which needs me to have two ability points available.
I am having problems with my toxicity levels and now realize this is a result of having no skill points allocated to Alchemy.
To now start acquiring these skills would mean not saving my skill points as required for mutations.
So which route should I follow?
Another option would be to re-allocate all my current skill points as I have them all spent on combat and signs.
A difficult choice, so some advice would be most welcome. Alchemy skills or Mutation skills???

It's ultimately a personal choice, based on your style of play. All I can tell you is that I've played this game numerous times, and I have never taken a single point in alchemy. The way I play makes it utterly pointless -- I'm a sign / fast attack person, and rarely use things like booster potions and decoctions. Were I in your place, I would go for mutations. However, if you're heavily into potions and decoctions, that might not be the best route for you.

Interesting. You appear to have taken the same route as me, combat and signs only. Its just that this new mutations concept has created a different perspective to the game. In combat, swallow and thunderbolt alone quickly increases my toxicity levels. Attending to this will mean not gaining any knowledge of the advantages that mutations provide.
As Hickory has mentioned, it comes down to your taste. I for instance had my points in combat and alchemy. Aside from 3 points in signs to improve my Axii, I haven't spent any point in that tree.
