So I'm on my way to Hendrik's village as part of the main quest, having resolved things peacefully with the Baron's men at the Crossroads inn, but then I see a bunch of them looting corpses on a nearby road. It doesn't take a genius to know that getting too close will make them hostile, but my question is, can I kill them without triggering the "hard" way of infiltrating the Baron's keep as if I had killed the bandits in the inn?

Yes. They're not the baron's men, or rather if they are they are not there officially (Inn at the Crossroads is where the hostility is triggered) -- they are murdering and looting injured war refugees. Dispose of the scum.
