Came here to check this as well... but it seems that it just takes time and you need to leave GOG open and just wait. The Update just started automatically for me.

There is no separate entry in your GOG library.

You have to click on your Witcher 3 or Witcher 3 GOTY install icon and it will (now) install the 'enhanced', updated version.
