I am on Destination Skellige, am on the ship, the pirates have boarded, I have killed all but 4 , and they wont die so game can't continue.

Reload the game before the incident, and do not start fighting until the pirates all turn red/hostile. There's a similar thing happens with some other scenes if you start fighting too quickly after the cut scene ends.
