I've been playing the game as if the skills for each column are completely independent of the skill above it. Ie. Muscle Memory is in the top row and Precise Blows are underneath that. Now does Precise Blows, if active, also include Muscle Memory skills even if that skill isn't active. Or would Muscle Memory need to be active along with Precise Blows.

No, it doesn't need to be a chosen skill or active. Only the skills that you place in the right-hand slots have any effect.
