Thiev: That's because quest files for Ch1 and 2 are present, as well as hunt quests. Ch3+ and Gravedigger quest (q2130_gravedig.qst) are missing from the very beginning, as file size indicates.
Re-installing is the best option at the moment.

Edit: it is possible as well that quests00.bif file got somehow corrupted during installation. Check its size (~7.82 MB). If it's smaller it would mean that files are missing from save because the game has nowhere to copy them from.
quests00.bif registers at 8.2MB - however, there is also a Quests folder and that's empty ... you're right the Gravedigger quest was missing. I was wondering why I couldn't get to it, but I just assumed I couldn't do it since I'd discovered who the bad guy was in "Autopsy".

The folder is supposed to be empty, game draws resources directly from .bif file.
You can extract all files from quests00.bif to Quests folder and see if that changes anything but it should not.

Does the issue remain after reinstall?

Unfortunately yes ... and it's from a different download of the game too. Time to try my windows partition ... unless I can think of another reason the game is doing this.

EDIT: How do you get into the save files to examine and manipulate them?

How do I extract the .bif file?

I was also wondering could you send me a copy of your quests00.bif file?

So this does appear to be a WINE issue after all (the game works perfectly on my Windows partition)... time to trek over to Wine HQ and figure out why no else using WINE has this issue ...
