So after talking with the druid about the lightning storm in chapter 2 I head on over to the golem cemetary, click on the golem and find that the lighting rod is gone from my inventory. I already paid 70 orens to the guy and I know I had it in temple district. Is my game bugged?

nope,
Geralt placed the rod in th golem. Now u only need to have storm to woke him
no it isn't.

First you need to go to either the dwarven or the order's blacksmith.
They'll agree to make the rod for you.
Pay the man and get your rod.

Go to the swamp and push the rod in the golem.
Talk to the druid and pay the man for a storm.

Then be carefull :)

Sure you have scrolled through your quest items? It's easy to think a quest item isn't there if it is off screen. The game doesn't automatically put it on screen for you. The left and right arrows on the quest item box are for scrolling through them.
AdiJager is correct... if you definitely had the lighting rod in your possession, and then you clicked on the Golem, this causes Geralt to attach the lightning rod to the Golem. This is exactly what is supposed to happen. You just need the storm so that lightning will strike the Golem and wake it up.
I'm not sure that's quite accurate: placing the lightning rod on the Golem is a "put in container" action. You have to open the Golem, select the lightning rod in the quest items, and double-click it or drag it.

If you can't find the lightning rod in your quest item inventory, you can't complete the action. The impression I got is that this is where the OP is stuck. And the two most common reasons for being unable to find a quest item are (1) it's off the visible items, and you have to scroll to see it; or (2) you went back to a save (possibly without realizing it) that is before you got the item.

Ah. I guess I misunderstood the OP. Thanks for clarifying.
Yeah I think that most likely I didn't see the rod in my quest item list but after I reloaded I saw it and was able to complete the quest.
