I'm opening this thread to ask about Dr. Malan's accusation. He blames John for wronging him, but I don't know whether there's some kind of back-story I missed or if he is just referring to the events of the game proper. He does know about his family, which makes me think it might be that there's some lore I didn't find explaining this.
