So I'm doing the mission "The Host" and I've amassed 50 titanium, but I don't have a way to start builng the matter transporter. From what I've read online, the construction site is meant to be there already, but I can't find it... and in fact, during the second mission on the planet, when the slugs first started to attack I heard "alien matter transporter destroyed". So, am I as screwed as it sounds?

The alien matter transporter is not a structure you build. It is something you should have found using lights to scout the map, and then sent someone to investigate. You probably were screwed when it was destroyed, yes.
