Does anyone know where the Saves Folder for GOG version of Sovereign Syndicates resides locally?

You should be able to find them in C:/Users/Your User Name/AppData/LocalLow/Crimson Herring Studios/Sovereign Syndicate.

That's where mine are anyway. Hope this helps.
