Writing here for now, I noticed Stardock people lurking around here. I may try later with their issue tracker (it's burried in one of the threads, it might be good idea to put it into separate post and get GoG to sticky it).

I have finished "short" game (11 hours, one opponent on easiest difficulty, just to reacquaint myself with it... last I played it was with Entrenchment). I already noticed during the game that achievements are not being marked as completed in Galaxy, but hoped winning the map would correct it. It didn't, and after poking around I found that even the in-game achievements reset to 0% after restart. I can load my game just before winning and get them back in-game, but they only stay until I quit.
Win7-64, installed through Galaxy outside of Program files. Clean install, this computer never had anything Sins-related on it. No mods either. I tried repair function in Galaxy, it reinstalled VC redistributables and said no changes were done - and it didn't fix the issue. I have yet to try running it as an administrator (this must wait until I get back home, it was too late yesterday).
Edit: running as admin doesn't help.
