I played quite a few games of SS2 where I didn't have to identify a Japanese ship correctly to begin. My choice didn't matter; it was always correct. Then one day my choice did start to matter; I had to actually look up the ship on a chart and be sure to get it right.

I've tried uninstalling and reinstalling, but I can't seem to get rid of copy protection. Am I stuck with it?

Basically the game changed publishers.
And the new publisher (ATARI) forced GOG to upload an uncracked version of the game. Thus the reason why there's no bypass of the copy protection now.
Sorry for the (extremely) late reply.
