Two of the game's tracks are not included in the soundtrack. What's the reason for that and where would I be able to get them?

Also, what composition is playing in the tunnel scene that's shown after each level (it's found in tunel-full.bik)? Does the OST contain it?

That is part of the piece "Island Door" or "Paranesian Circle" from Susumu Hirasawa. A different part of that is played when you stroll about Rengkok.
