On the mission wehre you have to work as a bouncer in the milk bar, when they throw you outside to fight it's a recreation of the NES game Urban Champion.

There's a phony Dr Mario clinic on Chinatown, A Mr Destructoid Robot Factory, an office building name that parodies LucasFilms games, and on the sewers at the beginning you can hit a POW block that stuns all the little turtles like the first Mario Bros. arcade game.
How about the reference to the "Choose your own Adventure" book series when you get your first side quests? Player says "I can choose my own open-world adventure!"
(Those are the words bolded by the game itself, not me)

Should TMNT also appear as a video game reference? Namely, the TMNT van, the underwater stages, and the enterance/exits to the sewer sequences are lifted directly from the TMNT NES game.

Anyone else think that the news reporter is a cross between April O'Neil (TMNT reporter) and Chun Li (Street Fighter II cop)?

I know, I was just thinking it may be appropriate under "Video Games" as well as "TV shows".

Is "Turbo mode" possibly a reference to Street Fighter II Turbo (Same as Street Fighter II, but with some extra moves, and game speed can be switched between normal speed and faster speeds)? The fact that the achievement graphic for beating Super Stomp Schenanigains on Turbo mode looks like Player performing a Hadouken makes me think so.

EDIT: Sorry, I see Street Fighter is already on the list. :p

The POWER TIPS! screen seems to be a clear reference to NINTENDO POWER! magazine. The font and style is nearly a direct copy.

The "Oki Doki Picnic Zone" is a reference to the NES game Doki Doki Panic.

"Are you a bad enough dude to defeat the EVIL GOOD GUYS?" is a reference to Bad Dudes for NES (which starts off by asking you "are you a bad enough dude to SAVE THE PRESIDENT?")

The castle maze is a homage to the 8-bit GAUNTLET games.

The billboards for "X.T. Pho Noodles" with a depiction of a flying bike with someone riding it and a big bowl of noodles stuck up over the handle bars is an obvious E.T. reference.

The "Gargle Quest mouthwash - Demon Mint flavor" billboard is a reference to the Gargoyle's Quest games.

The "Scrap Metal" Garage is a reference to the 2010 top-down driving game Scrap Metal. The font/logo of the sign is an exact copy of that game's cover title.

The mission where you help Snake has references to another great Konami NES game called Jackal where you drove around in a jeep, blew stuff up, and transported POWs to helicopters. The gate blocking to POW is also a dead ringer to gates you blew up in Jackal.
I believe the mission where you ride the APE is a reference to Little Nemo: the Dream Master, a childhood favorite of mine. The APE looks very similar and you ride it the same way.

McGyver appears in one of the Ad boards in the city as "Mullet clip"

Edit: Spider-Man reference in the Radioactive Plumber biting.
