Probably but you may want to contact GOG support for the best information.

The saved games in the GOG version seem to be located in:
C:\Users\Your_Name_Here\AppData\Roaming\HelloGames\NMS\DefaultUser

The Steam version should have a similar layout, since the underlying executable file ought to be the same.

You might try copying the steam savegame to the folder and then going offline completely before starting the game. Completely as in pull the network cable or turn off WiFi. That would force you to use the local copy instead of pulling the sync'd copy from the GOG server. Assuming the save files are compatible, of course.

If that works, do a Save Game and exit. That should update the timestamps. Then plug the network back in and see what happens. GOG may notice the difference in timestamps and give you the option of using your local save. That *should* allow everything to synchronize.
