I have 6 (pair) of different Autonomous Miners that have been working fine for the last 2 weeks - starting yesterday, it seems that some of them (not all) are using up the carbon, but not producing anything. I stick around for a minute or two after re-starting them and they do show units of whatever mineral It's supposed to be mining, but when I come back later, there's nothing in the hoppers.

Out of the 6 pairs, 4 pair of them were empty and all of the carbon is gone.

Yesterday, I also had a Pyrite deposit that was being mined and it produced Copper...
I double checked and the deposit showed it was Pyrite...

Has anyone else been experiencing this?

Yep. For the first issue, it seems that if you leave the system (maybe just the planet), you'll get nothing and lose all your carbon. I don't know of any fix for it.

For the second, yes as well. I have a base right beside a copper deposit as well as a nearby cobalt deposit, both with AMUs on them. Sometimes one of them will switch to mining what the other sits on (so sometimes the copper AMU will mine cobalt and sometimes the reverse). The only 'fix' I've read is before you empty the AMU, recharge it with carbon first, then empty the mined material out of it.
All the autonomous miners are bugged since Atlas Rises. Long ago in pre-NEXT I have read the issues with them in Steam forums saying there are so bugged that they are useless. Because of that I have never bothered to use them. You should do the same until you read in the patch notes that there are fixed.

Try them out shortly and make a bug report at NMS homepage. Then forget about.

This will save you a lot of frustration.

I did send them a support request and ACTUALLY got a response this morning asking for more information - I haven't replied yet - What I'm seeing is that when you leave your base and return, most (but not all) of the time your fuel is used up and the hopper is empty - anyone else that has any other input - I'll wait for tomorrow to reply to them - let me know what else you've found about the Auto miners...

The only thing I would add is what I mentioned above, where they sometimes switch resources.
Oh and also: The same goes for Atmospheric Harvesters, better leave them alone for the moment after using them just to see they are bugged...Make a bug report for them also.

These are the experimental changes 01/10 regarding it:

Fixed an issue that could cause Atmosphere Harvesters (and other similar remote gathering technology) to run out of fuel and empty its collection hopper when the player left the system.

Fixed an issue that could cause Automated Mining Units to mine an incorrect substance from terrain resource deposits.

At least for the Atmosphere Harvester this is big progress, i guess they now work as intended and what I say above is hopefully obsolete.
There may still be an issue with the Atmosphere Harvesters failing to "register" the gas it's supposed to collect.

Place a new Atmosphere Harvester (or pick up an existing, empty one and generate it again) and you should see the appropriate gas type in the upper box. Sometimes (since a recent patch) after it completes a cycle when you collect the gas from the upper box instead of showing the gas type it's just empty. I think in that case if you refuel it then it will appear to work but won't collect anything -- since its "collect this" variable is null.

The fix for this I've been using is to always pick up and replace any Atmosphere Harvester and then check that it's showing the correct gas type before adding fuel.

Maybe that's fixed too! One can hope ...
