Sounds like a Quicktime issue, a known problem for this game (I am assuming you're talking about Myst Masterpiece Edition.)

not possible for me to match notes in the spaceship...using keyboard. Any hints or tips?

it's a pain, but you can count the keys on the organ and match it to the clicks on the slider. Alternatively, you could record the audio of the note with your phone (or other voice recorder) and match the playback at the slider.
