tfishell: Make sure you contact Support, and you can also tweet Nightdive Studios about the issue.
Notified GOG, they are aware of the issue:

Well done. I'd also highly encourage you to tweet Nightdive.
I have my original Metal Fatigue CD's. I can make images of the discs and send it to GOG or Nightdive Studios if it would help them obtain the music files.
I have downloaded from internet all corporation songs in mp3 format, nearly all, it's looks like it is missing one Neuropa battle song. Next I've compared downloaded songs with ogg files in game instalation folder so here are my findings:

Track02 - menu song
Track03 - Mil-Agro Incidental 1
Track04 - Mil-Agro Incidental 2
Track05 - Mil-Agro Incidental 3
Track06 - Mil-Agro Incidental 4
Track07 - Mil-Agro Incidental 5
Track08 - Mil-Agro Battle 1
Track09 - Mil-Agro Battle 2
Track10 - Mil-Agro Battle 3
Track11 - Mil-Agro Battle 4
Track12 - Mil-Agro Battle 5
Track13 - Neuropa Incidental 1
Track14 - Neuropa Incidental 2
Track15 - Neuropa Incidental 3
Track16 - Neuropa Incidental 4
Track17 - Neuropa Incidental 5
Track18 - Neuropa Battle 1
Track19 - Neuropa Battle 2
Track20 - Neuropa Battle 3
Track21 - Neuropa Battle 4
Track22 - (probably Neuropa Battle 5)
Track23 - ??? strange, silent file

Here I've uploaded Rimtech music in mp3 format, just transfer it to ogg format and swap proper files:

Enjoy

Oh, yeah. Could anyone check if you have to swap Neuropa or Mil-Agro songs. I have to go back to work :)

zemstafreda: Track22 - (probably Neuropa Battle 5)
From my own copy of the Metal Fatigue ingame music (from my physical copy of the game), there does not appear to be a Neuropa Battle 5 track at all.

It is possible that I just didn't copy it (while copying both Rimtech and Mil-Agro Battle 5), but given that this other compilation lacks it as well I'd guess it just wasn't made or included with the game.
So, no proper fix yet? I don't think tagging this problem as "solved" is accurate.

It doesn't appear to be so. A pity really.
Any signs of life concerning this issue?
Why is this listed as solved when it clearly isn't? Also the link to download the music is broke.

Teljaxx: The original game came on 2 CDs. CD 1 was where the Rimtech campaign data and music was, while CD 2 had Mil-Agro and Neuropa. The GOG version of the game only has the music tracks from CD 2, so playing as Rimtech plays the Mil-Agro songs instead, since they have the same track numbers as the Rimtech music would have.

If you can find an image of CD 1 and rip the tracks from it, you could make a secondary music folder, and switch between them depending on what faction you are playing at the time. Its not perfect, I know, but at least its something.
This is not a solution, it's a workaround at best. As an IT professional I feel offended by this.
I want to replay Rimtech's campaign on hard but with the original music now. I'll figure out how to extract the audio from the disk files and upload them here so others can use.

Maybe even create a couple .bat files that make the MUSIC folder renaming process easier, like "Metal Fatigue - Rimtech campaign" and "Metal Fatigue - Mil-Agro and Neuropa campaigns".
man, it sucks to have an issue, and the thread on the issue is months old and says you have to rip a cd copy of the game you bought to fix it
Almost a year more passed already, and still no fix. Please, could somebody UNsolve this topic?
Can we just make a new thread at this point?
Well?
